It's hard to tell what was wrong, but I'm leaning mostly towards your budgie had an illness and was very good at hiding it. In case it was contagious, it's a good idea to get your other budgie checked out at an avian vet.
The head being pecked, if there aren't any serious looking injuries, sounds like the other bird was trying to help it or get it to move.
(birds do help each other when they are in trouble, this is gross but I've heard of a bird getting its foot completely tanged in string, and both it and its partner helped chew its foot off to get away)
Other things, like people have suggested, could be gasses from Teflon, candles, etc.
EDIT: And the person above me who answered... umm, this person's pet just died. Don't you think that's a bit insensitive to say all that?
EDIT: For more food suggestions, while two months of just seed probably won't harm your birds, if they are only fed that for years, they can die early of malnutrition. I suggest adding vegetables to their diet, such as beet greens, broccoli, dandeltion leaves and carrots. Other things such as fruit, soft/cooked pasta, cooked brown rice, egg and biscuit mix (bought from petshops/supermarkets), cooked meat, etc, are good too. Also, it is worth looking into bird pellets, you may want to mix some in with the seed.
